Is there any slowdown either within the applications or through Mac OS by having multiple bottles? I like to keep my applications in separate bottles in case of problems, but I might have to change that if there are problems caused by that.

No, there is no runtime performance hit. Each bottle takes approximately 3 Megabytes of disk space(directory structure, some files to fake a windows environment, registry, ...), this is all the cost associated with a bottle.

This is recommended, at least for unsupported applications.
