If you need to use the Morrowind Launcher to select Data Files for
Expansions or Mods here is what you need to do. First go to the in
bottle install directory, copy Morrowind.exe somewhere for safekeeping.
Delete it and then run Morrowind Launcher.exe, after your done selecting
what you need, move back the deleted .exe and run the game like you
normally would.

Manage Bottles > Bottle you Installed to > Advanced Tab > Browse C: Drive > Program Files
