Flashing random black shapes seems to be coming from the Open Farm building (part of Green Planet DLC), specifically the plants that it puts on the ground. To fix: delete the open farm building, then using the clear terraforming tool to mark the area on which the farm used to exist. Remember to also remove nearby power lines and water pipes. The tool should instantly delete all the crops and the marking should disappear. Repeat until all the crops are gone. The shapes should be gone too.
