When you launch Paint.NET in CrossOver, the tool windows will (usually) be behind the main window, and will move with the main window, so they are otherwise invisible. To see them, simply visit the navigation bar at the top, click on "Window," and toggle each tool window off and on. Alternatively, you may press the F5, F6, F7, and F8 keys each twice to toggle their visibility.
