To use the "yoke" feature (which synchronizes multiple instances of MRIcro), multiple instances of MRIcro must be run within the same bottle. It is not possible to run them directly from Programs on the Crossover menu bar, or by ctrl-clicking on the Crossover icon in the dock - all that does is bring the current instance into focus.
To run another instance, go to Configure -> Manage Bottles... on the menu bar. Select the bottle and click "Open c: drive in Finder". Then run Program Files\MRIcro\mricro.exe. This produces a second window that can be yoked.
You may also choose "Run Command" from the Programs menu to bring up a second instance of MRIcro.
