Palettes and the Output window sometimes stay visible when switching applications.
Workaround: Switch back to Flash, and switch back to the program. This will work most of the time. The Output window will stay visible, so you'll have to manually close the window. I find this bug pretty useful actually when checking the output in my external actionscript editor!
