Manual patching is no more possible since the deployment of the EVE Launcher, this automated tool will automatically patch EVE.
If it fails you can use a correct EVE installation to export the latest patch and then import it on the bottle that fails to patch. Exporting and importing are done via the EVE Launcher, in the Settings (tools icon on the top right), in the Patches tab.
