You need to make sure you install QuickTime into the same bottle as Canoma. And any version of QT should work, I've installed the latest version 7.5.5 into mine to test it.
When changing settings for QuickTime within Canoma, be patient. The settings window takes a while to draw items in. And some of the info just does not draw at all. The best option to get the best quality results is to use the "None" compressor, aka no compression. And then recompress the video to your liking with a 3rd party video converter natively on your Mac or Linux box.
