Since version 1.4 this application has the option to configure proxy settings. However it stills doesn't work well behind a proxy that requires authentication. If you are behind an authenticated proxy and Kindle cannot connect try this (also it can help to resolve a lot of issues regarding proxies in Linux):
Install CNTLM local proxy. This proxy is very useful if you are behind a proxy that uses Windows Authentication, even if it isn't a microsoft one for example Squid. Try first your package manager surely it is integrated on it.
After configuring CNTLM and test it, configure your distribution to use it widely.
If you are using Ubuntu just set the proxy settings to 127.0.0.1 port 3128 for all connections.
If you are using openSuse with KDE change first in Yast the proxy settings and then in KDE: host 127.0.0.1 port 3128.
Do not use locahost use 127.0.0.1
Use manual settings not URL (Crossover installer is incompatible with this setting)
Well in Amazon Kindle do the same enter in Options->Network, select manual proxy settings and put 127.0.0.1 3128 on everything
