When i put in the cd for the frozen throne, it doesnt let me click on the setup.exe file.

Register the game in your B.net account and you should have install files for it available.

I'm not sure about the CD problem for installing frozen throne, but what you can do is download the install files directly from battle.net if you link your CD Key to your Battle.net account.
You should be able to create a bottle and then install the files into the bottle directly without encountering any problems.
If it asks for a CD War3.exe to be detected, then Battle.net has released a Warcraft 3 no-cd patch in the latest few versions.

If after install it asks for the CD War3.exe, you can fix this by editing your registry. Help for this can be found in the Tips & Tricks section.
