Team Fortress 2 not preserving settings

One day I was playing TF2 and the window server crashed. After I restarted the computer, I discovered that the TF2 launch options and the TF2 ingame video settings were reset to the defaults (The game defaults not the CrossOver defaults). Now whenever I close and reopen Team Fortress 2, the video settings are reset back to the game defaults. Anyone know what's going on?

Oh I did some more forum searching and have concluded that my registry is corrupted and I have to recreate the bottle.
