I've been having problems installing bioshock, it keeps on telling me to insert the original disk after I already have.
Has anyone else had this or similar problems? And if so, what can be done to fix it?

I am a bit confused, is the problem installing the game or running the game after installation. (Also does BioShock come on more than one disk?)

Yes, I am having problems trying to install Bioshock as well on my MacBook Pro 2.26 GHz core 2 duo 2 gb ram and 10.6.2 os. The disk is one DVD disc and right @ the end of the installation it decides that it cannot proceed to finish the installation. Please help if you need any more info I will check regularly to reply a.s.a.p. thanks.
I cannot directly test this problem since I do not own a cd version of the game although I have had similar experiences with other games with copy protection. A few questions:
What version of Crossover are you running? Some versions of wine have trouble with securerom.
What type of bottle is it, vista or xp?
What is the exact error message? Does it mention anything about a backup?
Is the problem during the main installation or during the patching that follows the main installation? (See this thread)
I can install and run Bioshock with cxoffice 9.0 on ubuntu 9.10 but have not tried any other version of cxoffice.
I had a problem installing Bioshock with cxoffice 9.0 on Fedora 12. It crashed very early but I did not try to debug, played Wolfenstein instead :).
I have not the problem you mention with the DVD in cxoffice but I have seen the problem with Cedega but there only in multi CD installs. In Cedega, there is a menu item that will force the notice of CD changes. Is this a usb connected external optical drive (EOD) by any chance? I know that an esata EOD will work. Also be sure that you are not trying to install and run a copied DVD as it might install but it will not run (you should get some kind of securerom or other #$%^ DRM messages). It sure sounds like that the installer is trying to launch the game but the game does not see a valid DVD. I take that the installation is not successful even if you kill it. Sometimes the last phases of setup can fail but the game still be runnable.
If you can get past the DVD problem, here are some possibly useful tips. In wine alone the setup for bioshock is a bit tricky. In cxoffice, the installer will take care of the setup. In particular, I believe that the wine registry key MouseWarpOverride must be forced (see http://wiki.winehq.org/UsefulRegistryKeys). I found it helpful to edit the config file ".cxoffice/bioshock/drive_c/Program Files/2K Games/BioShock/Builds/Release/Default.ini" as follows to have my preferred geometry:
FullscreenViewportX=1360
FullscreenViewportY=768
In the beginning there are some graphics artefacts but I have not seen them elsewhere. It works for me.
I hate DRM.

I do not know if it works since I cannot reproduce the problem, I linked to that thread because it describes the error I mentioned in detail.
I have noted some of your problems and possible fixes in the Tips and Tricks section. This includes the graphics artifacts and crashing.
I still do not know what the original problem is in enough detail to even suggest a real solution.
Oh, thanks for reminding me about the high detail shaders causing the black boxes. Actually, the game does not crash any more but, I suspect that this game causes problems with the xserver. See https://bugs.launchpad.net/ubuntu/+source/nvidia-graphics-drivers-180/+bug/526698. I find it interesting that said bug seems to surface when running bioshock.
I just bought crossover games for mac, solely for Bioshock, since I saw it was a "silver", but, I can't get the install to complete.
I also get errors about re-inserting the disk, during some kind of patch phase. How do I get past the install?
The rating system does not provide a means for distinguishing between OSX and Linux, In my case, on Fedora 9.10, Bioshock works at what I would call at least a silver level (except for surround sound it works as well on linux as it does on a PS3 except that it is fastef on Linux). I have seen this problem before on WINE but only with multi-cd installs. But in my case there was no issue with re-inserting the disk after installation. You could try deleting the containing bottle, reinstalling without checking the "start game on finish" box.
I wonder if there is some issue with OSX remounting a reopening the DVD before you get a chance to press enter. Maybe if before you press enter, you could try to unmount the DVD (not eject, just unmount). After unmounting, press enter. Perhaps the the installer MAY be able mount the DVD in some way that it prefers. Perhaps when OSX mounts the volume, it does so in a way that the installer does not expect (permission etc.). I would try inserting the DVD on another drive (like an externally USB convected optical drive).
Or try copying the entire DVD to the hard disk, remove the DVD and install from hard disk. Now when the installer asks you to mount the DVD, you can be sure that you will have a fresh mount that it may see. I have done exactly that successfully with WINE on multi CD installs where the second disk is not seen. No guarantees on any of this of course. Note that later versions of Cedega have a specific setting that tells Cedega to monitor the eject of a CD which also fixes the problem with a multi cd install (older games).
Finally as Matt pointed out in a previous post look at http://forums.2kgames.com/forums/showthread.php?t=15765, it may help.
I'm having the same problem - it's clearly a DRM issue as it's the SecuROM dialog that appears asking to replace the disk when attempting to download the latest patches at the end of the install. However, because it's during the installation process I'm unable to work around it in the usual way, and cancelling the patching process cancels the whole install!
It might be a difference with the later Bioshock installers - I'm using DVD from the "award winning combo" Bioshock/Oblivion pack.
I'm using the crosstie installer so it already installs the MS Visual C++ Redistributable (and it's a different message to the one on that 2kgamers forum).
