Yes, there's a native Linux version but it doesn't have the "screensaver", only the console app. But I agree with you that running it with wine is not a good ideia, the best is use the native port and ask them for a gui too.
Try ksetisaver, it's a great screensaver add-on for Seti:

Porting this project would be useless as they are switching to BOINC. Plus there are GUIs available for S@H on linux already.
Also, this is a scientific project and any port could possibly skew the results.
