Diablo III runs for me in Crossover 12.0, but is unbearably choppy. It works fine in 11.3. Any idea what change could be causing this? I'm using Ubuntu 12.04 x64.

I am experiencing this as well. The game drops to 5 fps every 10-30 seconds. This is with Linux Mint 14 running MATE and using nVidia binary drivers 310.14.
I had to downgrade back to 11.3 where the game runs flawless.
I'm also using nvidia binary drivers, 313.09.
Does the choppiness persist when launching the game with the "setarch" trick? I don't have it installed atm, so that is why I'm asking
Alright, restored from an archived bottle. Made a quick script that launches the game using the mentioned setarch trick and played for about an hour. No fps problems. I have v-sync turned off.
Yes, without setarch I cannot even log in. With it, I can log and and play, but then the game is very choppy.
Hmm this is strange, I've got it running pretty smooth here. I had to turn vsync on. Get solid 60 fps with a GTX 260.
If you're running this with the 310.14 (or later) nvidia blob, could you check in the nvidia-settings program that "Sync to VBlank" option is not enabled? This caused Unity to get all nasty and choppy when I was moving windows around. It too had an option for vsync which was turned on. Seems that a combination of the two really b0rks things up.
