This is actually much simpler than has been assumed. It's how CrossOver is designed, but there is a workaround.
Software brightness settings work by altering the display gamma curve. So, they affect everything on screen, not just the contents of one window. In order to prevent Windows programs from making everything on screen too bright or dark (or off-color), I wrote CrossOver Mac's support for gamma control to only be in effect for full-screen mode.
However, you can quit CrossOver Games and issue the following command in Terminal to change that: defaults write com.codeweavers.CrossOverGames AllowGamma always
[Other values, besides "always", are "fullscreen" (the default) and "never".]
Note that gamma controls only ever affect the primary display, regardless of where the program's windows are.
